Benelli made a number of small design improvements over time. I would try to get a 90S, ideally from about serial number 09700B or higher. That gets you all the major design improvements.
One big advantage of the Benelli over the Hammerli is the forward magazine. That allows a LOT more flexibility in terms of grip size/shape/placement. That said, if you have medium sized hands, the Hammerli probably fits OK. I think the bore of the Benelli is also lower, which will help with recoil recovery. The MP90S has a very adjustable trigger. I'm not sure if the Hammerli is as versatile, but again, if the Hammerli trigger suits you, it's probably not an issue.
