My understanding (as one who does not use the shoe trees but has seen them) is that the tree keeps the sole of the shoe flat during storage and transportation. A flat base allows for a better position and more even weight distribution, and contributes to better scores, at least in theory.
Again, since I don't use the trees myself, I welcome any correction by those who have a better understanding.

TomN has the theory right.
I've seen old shooting boots stored without tree's, the soles tend to curl up.
When stored with the shooting tree they stay flat.
Does it make a difference in your shooting? I don't know.
