I am kind new to AP shooting...have acquired a few APs...Morini 162EI, Steyr LP10, IZH 46M. Should I store the AP and tubes in the case they came in or should I store then out of the case in a safe? How should I store the extra tubes as well.

They're your guns, store them however you like.
I keep mine in the case they came in, with the cylinders full (since, except for this month, I shoot nearly every day).
If I were to go out of town for a few days without my air guns, I would probably put them in the safe just in case.
My friends in Hong Kong store their AIR PISTOLs in the armory at the club in accordance with the terms of their ARMS LICENSEs.
(since you asked, things aren't so draconian where you live)
