if you remove your sights from your target rifle while in the case and store them in a small hard case box or just leave them on your rifle?

Take them off.
Unless you have some super good case guaranteed to not allow the sights to hit anything or be hit it is best to take them off. Sights are precision, delicate and expensive.
In taking sights and tube/foresight off rifle any time I transport I am never more than a click or two from zero when I start the next session. I get more variation from the changes in the wind from day to day.
